This doesn't have anything to do with your Brake Controller or wiring.. Try this.. Hook-up the trailer and then disconnect the brake controller at the factory connector and see if the lights stay on.
As I said before, the lights are getting a battery feed. You need to check the connector at the back of the truck and at the trailer..
