It would depend on the particular parts you chose because they may have a different affect.
Take the S&B intake for example, it caused Rossi's truck to run particularly lean but did OK on the FFV vehicles.
It would seem to me that with the computers involved these days that any changes to the intake or exhaust should be tracked with a product like Cypher or you run at least a small degree of risk.
If it were me I wouldn't worry too much about it until you got headers but that's me and the amount of risk I am willing to take with my truck.
