1) What size speakers do I need for the doors?

Front are 6x9, and rear ar 6.5. But I'd recommend ditching the 6x9 and going with a 6.5" for better sound and more choices.

2) Will I lose the dash mounted speakers if I circumvent the stock amp?

Well depends on how you wire things up. If you leave the stock amp connected to the HU you can maintain it. I'm not sure it's worth it, as it doesn't produce the best SQ.

3) What amp would you recommend for powering everything?

I don't know where to begin....

4) Will I be able to get good sound and keeping the Stock HU?

I never ran anything aftermarket but a sub on the oem HU, so I can't really answer that. The main problem you'll face is low output voltage. You'll probably want some type of line driver.

5) Is there any special mounting hardware I will need for the door speakers or will the swap right out?

You'll need to make some mounts. I used 3/4" MDF. Check my gallery for picts.
