Glass Science Glass Scrub is an excellent product for removing spots.

I had BAKED ON water spots on top of black paint. Go to your local boat store and buy a product called DUCKY. This product removed water spots that had been in place for 4 months, the car was hit by sprinkers daily and sat in the 100 degree sun. Ducky took them right off.

I had these spots on my last truck and tried all kinds of solutions to no avail - they were just too deeply etched. What did finally work (and worked incredibly well) was a product called Ceramabrite - it's glasstop stove cleaner and you can find it at Home Depot. Just shake it up and put a quarter-sized drop on a damp cloth then rub a small area like hell (lots of elbow grease for stubborn spots) for about 30 seconds and then wipe it off with a clean damp rag. It polishes the window and removes hard-water etching like a champ. Your arms are going to feel like jelly after 30 min of doing this but it's worth the effort I promise.

To protect your windows after you've got them cleaned up, you can use something like Rainex or a simple wax like Turtle wax to keep them looking new. Sounds crazy, wax on windows, but a lot of pros recommend it for windows and even headlights to keep them from getting oxidized.
