Aftermarket Exhaust Help

Due to saving time, I had a local shop install an exhaust kit that I purchased from Mandrel Bending Solutions. The system is a Mandrel bent Stainless system that has a one in/two out Magnaflow muffler. The system sounds great, but I don't like the routing of the drivers side pipe. The pipe is only 1" above the rear differential, and it hits over bumps. I contacted the vendor, and they indicated that Titans require the Magnaflow to be turned sideways, with the drivers side mounted on top. After initial inspection, it doesn't appear the geometry would line up. Has anyone else ran into this for the one in / two out install?
