Bed Rust (through liner?)

Anyone have any issues with rust spots on the bedliner? I have quite a few now, it looks like it's coming up through the liner which doesn't make sense.

I stopped by the dealership to show them, body shop guy was gone until monday, but they said they had never seen that on any liner (after verifying I don't haul scrap metal for a living... lol!) and the head guy should look at it.

I tried scrubbing it and it doesn't come up. It's really bad in the front drivers side corner.

I don't have any peeling, bubbling or discoloring like I've seen. Had the truxedo cover on it since day one.

I have ugly white stuff on my liner. I used Westleys bleach white to clean with a brush and then dried it and used silicon spray on the lining and it was black again. I did not see the Rust issue though. It must be comingfrom the bottom under the truck. who knows if the seams are treated well with the spray. Do they put it together and then spray bed? UMMM...
