[2) Will I lose the dash mounted speakers if I circumvent the stock amp?
You have to either make a bypass harness around the stock amp or pull new speaker wires. If you pull new wires, you can easily mount components with the tweeters in the stock locations, crossovers up under the dash. You would abandon the center dash speaker.
3) What amp would you recommend for powering everything?
Depends on the speakers & subs. If you are driving big subs that take lots of power, you could use a Class D amp for the subs and another 4 channel amp for the speakers. Class D are o.k. for low frequencies and have higher efficiency, thus making less of a load on your alternator.
4) Will I be able to get good sound and keeping the Stock HU?
Yes, but as Sammy said it has low signals so I am using an Audio Control Matrix to pre-amp front/rear/AUX jack
5) Is there any special mounting hardware I will need for the door speakers or will the swap right out?
They have 6x9 to 6x5 adapters that will fit on the front doors, but they wouldn't work with my speakers. I mjade MDF rings for front & rear doors.
